Any underground structures must be constructed to resist cracking from the constant ground level and substrate fluctuations.
These two factors, combined with the frequent onslaught of significant water-depositing storms mean that the few underground areas flood.
It's the gumbo soil (Clay holds water and expands and contracts significantly) and the fact the cities are near or below sea level.
