Nobody properly understood how horses galloped until they were able to photograph one. Historical paintings of horses almost always showed their legs in incorrect positions. Most commonly all four legs off the ground outstretched front and back which is impossible. We had an exact understanding of how a horses heart worked long before we were able to properly comprehend how their legs moved.

There's not actually any reason the transporter beam would need to *reassemble* whatever it's gone and disintegrated. I'd imagine the holodeck/holosuites just disintegrate whatever's in there as a cleaning method.

You can't really go with DS9 for evidence on this sort of thing... 1) DS9 wasn't a federation design, and 2) DS9 as a show was intentionally "dirtier and grittier" and that's frankly why they went with point 1, because they wanted a less utopian show without messing with the established utopia of the Federation. A fair bit of DS9 stuff contradicts the other shows. But also it's just common sense that it's cheaper to disintegrate the waste and NOT re-integrate it (Which costs additional energy).

Also, transporters are generally one of the more narratively problematic techs in Trek. Canonically, they operate by doing a 100% perfect scan of the target, disintegrating it (Reducing them to component atoms) and then using effectively replicator tech, recreating the target at the destination. In practical terms there's no reason you can't use it to create infinite copies of someone or something, for instance. But also certainly nothing stopping you from disintegrating and not recreating.
