I appreciate the implication that the department hasn't harmed them yet, out of the presumption that they can feel pain. It goes against the usual stereotype of paranormal-focused government agencies jumping for joy at any chance to vivisect something.

The Foundation's mandate is to contain and study anomalies, not destroy them (unless there's no other choice, or it's 682). How successful they are at it varies from researcher to researcher, Site to Site, and author to author.

By "something" I was referring to the anomalies. D-class are nameless, faceless and utterly expendable to the point where the writers have to handwave where D-class are found in enough numbers. There are also the scips where the Foundation goes straight for the MTFs and bypasses D-class entirely.
It varies. They try not to damage things that can't be replaced. But there was the guy who randomly shifts dimensions and when another version of him showed up from someone else's universe they dissected him.
I remember one where someone gained an ability from a Safe SCP, and they no longer needed to breath. And the very next sentence was the results from their autopsy. They weren't a danger to anyone, had no side effects, and had an ability that would be extremely useful against dozens of SCPs. But the foundation's first instinct was still "slice 'em open and ask questions later." It's an extremely stupid trope, and some writers on that site lean WAY too hard into it.
There is that. I can't think of any other similar examples though - but I do remember the one about the anomalous rocking chair that another paranormal group (the GOC, I think) ran through a woodchipper simply because it was anomalous much to the Foundation's fury
