I needed reference letters for applying for masters. Haven’t talked to my prof since graduating 6months ago, so I thought I would start with “Dear xx, I hope you are doing fine.” to not sound rude. Woke up today to his reply saying “you shouldn’t say that to a teacher” with the addition of “spend time training your skill on normal English writing”. Of course I’m frazzled beyond compare now..

Both. 'doing fine' isn't really a phrase. It's colloquial, and not proper English grammar. And as such, using a colloquialism, it's impolite

take that advice with a grain of salt - google "I hope you're doing fine" and you'll see there is nothing wrong with the phrase.
