what are the pci brackets used for and can I get rid of them?

On the right, next to the cpu fan, it's the thing that is standing up. It blocks my GPU from plugging in.

Unscrew a couple, then fit the card in one of the slots, and replace the unused ones.

They help hold your add-on cards in place and provide an access port for the back. If you get a video card, I recommend using them.

Those are covers for the PCI slots, unscrew the ones where you want the GPU to go then seat the GPU and screw it in

They are just ventilated covers for unused ports. You have to remove them to plug anything into the corresponding slot
